I did some looking at the Talent Points and you can absolutely get rid of that message indicating a very large number of points left to spend. I am not sure about skills, or attributes, but I am sure they follow similar suit.

The game calculates Points Spent and then checks that against your against your current level and what you should have so any discrepancy causes that message to pop up in the upper right. You can find this, at least for Talents, by using COSMOS or CE. Use the trainer to add a single point and assign the talent point. You character screen will tell you how many points you have spent, that is what you are searching for. So increase that number 1 at a time, add a talent point, then spend it, search for that new value, until you lock down the values. For me I could not get it below 2 memory addresses so I changed both.

Now that you have those addresses, change the value and actually reduce it to what you should have at your current level. You will not lose the talents that you unlock and when you find the right number for your level you will not see that message in the top right anymore. I am not sure about leveling up nor respec'ing but you could wash-rinse-repeat if needed.

The important thing to note is that you can get rid of that message and I am curious if there is an easy way to amend the trainer to do this or if there is Add Point command in the game that can be initiated to tie it to that rather than alter numbers?

Leveling up did not cause any issue with Talents. I went from 4-5, was given a point to spend, spent it, and it did not cause the message to propagate in the upper left. Not sure if this will works for skills and attributes, I just did it for Talents so I could have a little bit of a head start and more options to explore when playing the game.
