Yes, if you use the regular cheat codes you will no longer get achievements in that campaign, you'll need to start a new one and not cheat to get achievements, still you don't have to worry about getting banned if you use them.
Note that you only have to restart the mission you used said cheats on, not the entire campaign.

Regarding Blizzard's new Battle.Net systems and achievements. If I used trainer in campaign, am I gonna get banned for it. I also have a WoW account tied to my B.Net also and don't want both games got caught in it.
Seeing as Blizzard included actual "cheat codes" for StarCraft 2; I doubt you will suffer any kind of ban for cheating in single-player only. The only ban I would guess happens, is a ban for cheating in multi-player. A ban I wholeheartedly support! Cheat all you want in single-player (I know I do), but leave the cheating out of multi-player! That's just not cool.

The reality is, as mikemil828 put it, that many will only discover this after a ban. Of course, someone could always contact Blizzard for their take on this. Worst case scenario, they say that they will ban trainer users employing third party software in single-player. Best case scenario, they say that they could truly care less as long as it is kept out of multi-player.
All that said, the first limitation of service reads, "Any use of the Service or any Game in violation of the License Limitations will be regarded as an infringement of Blizzard's copyrights in and to the Service and/or Game. You agree that you will not, under any circumstances... use cheats, automation software (bots), hacks, mods or any other unauthorized third-party software designed to modify the Service, any Game or any Game experience."
This post does not answer the question, but hopefully helps some make an educated decision. I for one fully intend to attempt the trainer use. Believe me, if I get banned... I will be back to share that information.
I just think it would be utterly stupid for blizzard to ban players for using trainers in single player only, it just seems insanely stupid.
