I think the editor might also cause this. Happened in one of mine and all I did was edit in some gold. But once you aren't worried about Pantheon progression it doesn't matter anyway. The possible exception is that your custom leader/faction wouldn't be added to your Pantheon because they wouldn't ascend. But nice trainer
The only option that caused the cheat warning was the auto win battle for me. I use the editor all the time and it works fine.

I checked with all versions of the cheats and rolling back the game to match the cheat's creation date, none of them will let me get pantheon points. GOG will let you roll back a game's exe.
Last time I used it, the game detected the use of a cheat and did not add points to my pantheon.
Has this been fixed?
For me it only invalidates the pantheon points if I accidentally mess with the game speed. When I never toggle that option, the points will be granted just fine. (I never used the auto-win option as well, so that might meddle with the pantheon points as well.
And: Trainer broken since DLC- and patch-drop on 20th of June. Pls update!
