Just verify your game files, and try trainer options on a fresh game see if they work, if they scan ok on a new game load your save and try it again. If modded remove any mods as well.
Also, what is your anti-virus, anything with an active, live or real time scanner built in could block options from working as it may stop the code injection.

I just verified the game files via Steam and they verified ok.
1 - I ran your batch commands to clean things up.
2 - I ran the trainer as administrator.
3 - I launched Grim Dawn from the Steam console and started a new game.
4 - I waited until I leveled once and then used those skill points.
5 - I started the trainer with F1 while in the game.
I then got a crash window saying, "Cheat Happens Trainer has stopped working" and "A problem cause the program to stop working correctly. Windows will close the program and notify you if a solution is available." =/
