It was probably the location of Earth or something else monumental like that. The flood had to find out about Earth somehow.

they tell you cortanas secret after getting her off of high charity it was the index to the halo ring she had it, only master cheif and cortana knew about it

Ya, you're right. No one except Cortana and the Chief knew she had it. That's the reason he was so intent on going through the portal, because he knew he could find Cortana and use the activation index. The Gravemind knew that the index was the only way to stop him, that's why he got so mad when he found out what was going on.
