So I tested a few things after running into the promotion issues myself. Easiest way to level up your people is to give them 99 xp. Then once you finish the second area the training ground unlocks. Put all your people in the training grounds once you give them each 99xp and let a day pass. This will naturally allow you to level each person up to level 10 without running into bugs with the perks.

Trainer works great with Steam. There is an issue with inventory becoming full as explained by another user too. This stops quest progression.

There's a need for some form of reset inventory or set inventory to 0 option in order to allow quest progression.

When i use "weak enemy" trainer option in second mission, i can't complete that mission! Because the alien queen die to fast (even if i turn off "weak enemy" right in misson!), and after that i can't get some DNA from her (main quest)!
And save games not fix it! To fix that bug i replay that mission from start without "weak enemy" option.

Mild spoiler

There is a late game mission that gets stuck no matter what in:

'DETECTED
Queen Encounter'

This prevents you from looting a critical item after completing all objectives with the text:

'Narrative actions can't be performed while enemies are in the area'

It is stuck thinking the first statement is true yet it is resolved (without spoiling too much).

I also noticed that if an optional objective yields materials or xeno you can not complete it. You have to return to the mission without the trainer on and launch on a new day. I love the trainer, but this bug I have repeated several times trying different approaches and you can not advance. Since it is a story critical mission and a room that does not open until you complete it the game is stuck.

Having a problem, I have Unlimited Health and No Stress on - the melee guys in the 2nd mission are also invincible with the trainer on. I am only able to kill them using the shotgun command ability. Enemies with rifles and Aliens are killable, just not the melee cultist guys.

just use the editor to set your guys hp and armor to high levels, i just set them to 999 hp and armor, and they are good to go.

BTW, since its not in the trainer, you can use cosmos to easily change the death clock when you get to that point in the game. Ive got it set to 100 days now😎

Did you manage to fix this? I am facing the same problem as you are.
