Like the others have stated previously on this thread, the main menu and sub menu overlaps at each other when enabling the debug dev menu , therefore making it very difficult for any selection. How do you close either of the menu so that they don't overlap?

You mean the trainer overlay gets mixed up with the in game developer menu?
No, not the trainer overlay but the dev menu. When you enable the dev menu in the trainer, the dev menu shows up on the screen and you will notice that there are 2 menu windows that overlaps at each other. You can lookup the video trainer demonstration for this game @ 9:16 timestamp.
You should tell Naughty Dog to fix that because it's out of my jurisdiction.

No need. I found another way of accessing the dev mode without the menus overlapping at each other.
Do tell us how you found another way to not overlap the menu, we want to know.

when you update the trainer to the 1.0.4 could you fix the devmenu overlapping ?
I'm updating the trainer as we speak but developer menu is out of my jurisdiction google around and you might find a fix.
