After a session using the Aurora online trainer (I play with a Xbox controller), my mouse and keyboard behave funny. I can't type and the mouse clicks don't work as intended like I will click a bookmark in Chrome and nothing will happen or a I double click a shortcut in Windows 10 and it will do the function of the right mouse button. I've played tons of other games using online or offline trainers and I don't get this for anything else but it's happened almost every time when I play Quake with Health and Ammo codes (just those 2, nothing else). Please help, I don't like having to restart my PC every time I play this game to resolve the issue.
Those options won't mess with input at all and I'm not sure what the issue is but it has nothing to do with the trainer itself or the options.

You say that but I've had multiple sessions of Quake (Remastered) playing with a controller and using that trainer and my mouse and keyboard are borked immediately afterwards until I reboot my PC. I tried multiple sessions just running the game from Steam not using any trainer and didn't have any issues afterwards so something is up.

So what you're saying is you have something on your computer that is messing with the inputs when using the trainer. Have you set the anti-virus exclusions? Where is Aurora located on your computer?

If it was the options then I could've replicated your issue but since you're the only one experiencing this then I'm certain that it has nothing to do with the trainer.
