to be honest you'd normally only have option 1, 4, 5, 6, 7 enabled while playing (running trainer ad admin of course), the rest you only need activate when you are doing settlement upgrades (inc. Trading Posts in Ireland), teleporting around the map and no key is only needed to get through a particular door, none of these need to be on all the time -- readme tells you this.
not sure why the trainer would cause you to lose items, not seen that issue and i have had a few run throughs of the game, only teleporting has caused me a few glitches that need a reload, and even that is from hours of using it. make sure your AV & security apps do not scan the area you keep your trainers in, again all info on the CH site, as some programs are known to cause issues with trainer apps.
Have lost items from the inventory as well, but do not think it was the trainer's fault. Ubisoft forums for the game has been reported as a bug which the devs are trying to fix. The most common thing about this bug is that it triggers if you have Cloud Save active, and reload a save game from the Cloud the bug triggers.
Even tried playing the game without the trainer, saved via cloud then reload a save from the cloud and bug triggers.
Bug also removes any runes that you got via store, quests, loot chests and mobs. Really annoying that one is, lost 3 rare runes.

first of all i would like to thank u for your efforts its really give the game different experience.
I have issue here when I play and with the cheat enable with below options
Unlimited Stamina
Unlimited Ability Power
Unlimited Underwater Breath
Unlimited use Items
Easy Upgrade
Teleport
No Key Required
and when I die and replaod from last save point/Move from region to another, I lost my gear from the inventory, the wrokaround is disable the above options and then load the game.
FYI, I used the cheat to increase the Skills points & Mastry posints as well, then i play with the traininer with above options only.

it took me awhile too figure this out the issue is you have load up the first than use the trainer if you reload than your items will be missing,but if you quit the entire game load it up again and make sure you are in game play DO NOT NOT USE THE TRAINER YET!!
once the game is fully load than activate the trainer than use should have your items back. No matter which trainer on any site the side effect will happen when using trainers its annoying , but just repeat the first steps if you play again.
hope this helps. Remember start the game normal than hit F1and use the cheats once your full in game if you have too reload than you have too repeat everything all over again.
