Is there a way to recover from this? With crew permanently dead, game won't even let me lower mast. So river travel is screwed.

Starting over is one way.

Ya unless a Unlimited Crew Health option is possible, starting over is the only way.

Not only about raids-- It also kills quest characters! So just don't use it at all I guess. I lost 8 hours because of that. Basim was killed, and other characters from an arc were also killed, breaking the game.
Thanks ubisoft for not making essential NPCs unkillable
