For example, I have the Steam table for the Steam version of a title (ex. Ori and the Will of the Wisps) and because a Windows/Game Pass version was added later on, my launcer will still activate a prompt asking me to update my Trainer.
The Windows/Game Pass version doesn't work for Steam, so obviously it's not an updated version of my proper trainer version. Can this be fixed so I won't get alerts for versions I didn't install?
No, it is making you aware that an updated trainer was made for game title, whether it is for your version or not. If the trainer still works just ignore it, if not get the update if it for your version.

The constant notification of it is annoying when it's literally referring to a different platform for the trainer. Is there a way to disable the notification in that case?
When clicking the trainer itself it gives me an option to "Not Show Again", but I don't know if this applies to the desktop notifications as well.

Try that and see.

I have tried now. Desktop notification will still ping after I clicked "Don't Show Again" within the Trainer. The in-Trainer update reminder, as assumed, did stop.
