Yeah, the new trainer just doesn't work as seamlessly as the previous version did. I have infinite health NPCs and animals, the trainer won't work from inside the game so i have to alt-tab and change it in the middle of action sequences, and i agree that some of this may be tied to the no-fall damage.
i can confirm its the Fall damage cheat giving mobs and NPC invincibility,
I'm not using the Fall damage option and I'm getting NPCs that are invincible. Unable to complete some missions because of this.
Clean the data folders, it probably thinks it's still active.
Delete all files in
C:\Users\USERNAMEHERE\AppData\Local\Temp
C:\Users\USERNAMEHERE\Cheathappens\Work
C:\Users\USERNAMEHERE\AppData\Roaming\Cheat Happens\0x90
C:\ProgramData\CheatHappens

Could be in your save data, do a new game and quit without the trainer, then try the save or revert save to a previous state. If you have a cloud save then wipe your local and use the save from the cloud. Short of that you may need to just start over or re-install the game fresh.
When you use a trainer to alter the state of the game to make it do things it is not programmed to, unpredictable things can happen. Don't have the game so I cannot check if this is trainer related or not. Best to report it.
Please use the update notification system to report a game patch, update or to report that the trainer may not be working with the latest version of the game. If 3 or more reports have been filed, consider BOOSTING the priority of this title for a faster turnaround on the updated trainer.
I narrowed it down to the Horse cheats. It’s either the horse unlimited health or horse unlimited stamina that’s causing it. Probably the health cheat, but I turned them both off at the same time and no more invincible NPCs and was able to pass the mission.

LoL, this is why trainers are harder to make these days, let's share a function in the game with 2 things that have nothing to do with one another...sigh. Thanx for the info, will try to store this lil nugget somewhere for next time.
