Lately my Trainer Manager has not been showing updates correctly, the A-Z tab will show updates needed as I scroll through the list, but the Updates tab just says 0. Any ideas on how to fix this?

Delete all the FOLDERS in the folder you are keeping the trainers in (default location for these folders is: C:\My Trainers)
