Like the title says, my Trainer Manager isn't always recognizing that some trainers have updated. It does get some of them, but not all. Any ideas what may be causing this?

It's likely caused by those trainers that have been moved to the new trainer template. In the future we will only be using the new template for new games and not using it to update older games. We apologize for the inconvenience and it should only affect a handful of files while we were testing the new template with some previously trained games.
