Initially, I had the same Lyra problem and couldn't get it to work. However, I tried a combination of other things and it suddenly started working. I did the following:
1. Loaded game, loaded saved game.
2. Go into Inventory.
3. Loaded trainer.
4. Click Manually Activate at the top.
5. Click the Activate icon next to the Lyra option.
6. Exit the inventory.
7. Walked around. Go into inventory.
8. Activate icon for Lyra a few times.
9. Exited inventory, went back inside and BOOM! There are suddenly more Lyra.
Then I proceeded to add about 4000 more Lyra, exited inventory and reenter inventory. It definitely does work.
Note that I am playing the latest Steam version.

Trainer didn't work for me either. But I took a quick look at the save files and they're just simple json. Open it up in any text editor and search for "money" and edit the value. Probably works for the other options as well.
Might even try to Cosmos the money value too
The trainer seems to work just fine; I got lyra and stat boosts OK, but how is the freeze time option supposed to work? Training still increases it, as do cut scenes (this last makes sense), or am I missing something? Thanks for your help, and for the trainer.
As the game got patched at least 3 times since our trainer release this might have caused some options to stop working.
Please use the update notification system to report a game patch, update or to report that the trainer may not be working with the latest version of the game. If 3 or more reports have been filed, consider BOOSTING the priority of this title for a faster turnaround on the updated trainer.
