Has anyone worked out how to modify the mission funds? As I am looking mainly at this just for the upgrading of my APEX teams. I am trying with Cmos but not having much success. Then I only have basic knowledge.

Mission Funds are almost certainly server side. They don't seem to change until a message comes back (which requires one to be sent first).
Long and short is you can't really.
It's pretty easy to get MF using the strike teams on bronze (then later silver) missions, and running gold APEX yourself. Time consuming, but easy.
