I know you don't support it Cal, I was mostly asking other users since somebody else might have run into the problem and had a solution or knew how to edit the save file.
Mother ship hp is kept high after loading (and between missions) so I would have to restart at mission 1 to fix it, not a big deal if there isn't a fix. I could skip picking the upgrade as well I guess. So isn't a huge deal.
Missions that require you to repair a vehicle however should not be used the Numpad 4 on (For said scripted things that Cal mentioned). Simply keep using Numpad 4 on "non-essential" (army) units and you should be fine.
Even Homeworld 1 had a function where the game became more difficult if the game detected you had a lot of RU. If you were early in the game and you had 999.999 RU, the enemy was likely to throw tonnes of units at you every mission.
So with this powerful veterancy system, keeping your units repaired is likely to be very secure.
Update #2: ok restarted campaign again and used option 1 before anything else, now all options work, man good work on the trainer guys
Update: confirmed with a brand new campaign capture and super unit options don't work A/V is disabled and Trainer is being run as admin

Oh yes, seconded! Either that or adding the level itself so they change to Captains ASAP
