Yep, that's basically what the problem is in a nutshell.
The trainer works perfectly just as intended, except that for those who do not use any of the troop options, just activating the trainer locks out the normal, vanilla "untrained" troop reinforcement.
So basically to recreate this - load up EU4, activate the trainer, go into any battle, lose a few men, go back into friendly territory and wait for them to replenish - with the trainer activated they won't.
Edit: Just so that there's no misunderstanding, this isn't a showstopper by any stretch of imagination (at least not for me) and you've provided ample options to work around it; it's just an annoying niggle for those of us who prefer to keep the military aspect realistic, for a lack of a better word.

you do realize you can replenish instantly ANY troop by pressing:
F5 Key: Refill Unit

So to re-iterate, we all here appreciate what you've done Cal.
But yes we're all aware of the replenish troops with F5 as the default. But the game normally does this by itself over time if the trainer is not activated. And it used to as well before the newest expansion/patch came out.
Now that the patch has come out, when the trainer is activated when any of the players get into a battle the players troops do not reinforce over time. And the only way to get the troops to do their own thing is to close the trainer and restart the game.
This is merely a convenience thing, but when you have 20+ different armies running around the globe, it's not always easy to manage all of the and make sure I'm hitting F5 on all of them.
Again, we love the work you do, we're just wondering if there's any fix for this.
P.S. I thought I would try to explain the issue in depth a little better...
I have 10k troops and fight another army of 10k troops. We duke it out I end up winning, great. That army (mine) has 2867 troops left. When normally left alone, that would refill all the way back up to the original 10k over the period of a few months in game. But now once the trainer is activated, month after month goes by and it will remain at 2867.
