After further testing I have filed an update request because it seems neither the Unlimited Coins nor Unlimited Runes work on the steam version (only one I have).
I tried the old V2 version of the trainer too just incase but no luck. The editor option for coins works fine and with CoSMOS I managed to add more runes easily but the trainer's options seems to activate and do nothing.
Both of the options you mentioned are working fine on my side,if the editor works then options supposed to work respectively yet I don't know which mission are you on but try activating them and openening the inventory then see if the values show up in the trainer editor.

Well I already beat the game now but I will test it again. Is there actually a problem in some mission where it would not work?
So trying it again the coins do work the way you said but the runes still don't. Do i need more than 2 runes for it to work or is it the mission that is a problem?

Well I didn’t beat the game but I tried my best to make it compatible with everyone and basically runes and coins are both in the same code just different offsets if coins are working then runes would follow you just might need one or two runes to kickstart the ignition.
I tried it again now and started a new game too to be sure. The runes simply don't get added for me. I verified that everything else works just not the runes. Honestly I don't mind it at this point cause I beat it already and I always have CoSMOS to fall back on when I need to so no harm done.

I would suggest you maybe send us a save game, might be easier to see if there is something there.
