activate the trainer option only at the start of the session where you see your money, with no other game windows open, etc.

if you must give yourself more money then I'd save, and then close the game and then restart and give yourself the money right at the beginning.

I have no other suggestions other than be careful when using the option to prevent it from affecting other things
