Destroy All Humans. Funny, destructive and you can hover cows over unsuspecting humans.
"Fool... do you think America is the only civilization on this planet?"
"Well, all the Americans seem to think so. At least, the ones I scanned."

We’re the middle children of history. No purpose or place. We have no Great War. No Great Depression. Our Great War’s a spiritual war… our Great Depression is our lives.

Favorite sci fi games can be a rough topic because not everyone agrees on the definition of how sci fi applies to specific games. But if I had to choose I would pick the older C&C games (not that EA Trash), The Starcraft games I feel are very well done, and the Fallout universe has always been a staple of mine.
But solid diamonds in the rough that barely anyone knows about are Einhander for it's game play and subtle storyline(playstation 1 game by Square Enix I believe), Space Quest series which is by far one of my most favorite, and Nexus: The Jupider Incident for its well played out storyline and engaging gameplay.
I left out newer releases and chose games I go back to and replay every so often.

This is a difficult one for me as well. When it comes to Story Telling... I think the Mass Effect Series has it down.
I'm still looking for a great Space Strategy/RPG that involves fleets, colonizing worlds, wars, diplomacy and planetary development.
Hope one day, someone will get it right.

Seconded
But add the rest of the Halo games and Fallout 3 and take away Mass Effect 3...never played that game.

System Shock.
I do not understand the fascination with Mass Effect. It's tired scifi cliche with a wire skeleton of rail shooting.
In the end they will lay their freedom at our feet and say to us, 'Make us your slaves, but feed us.'
