Its always helpful to just tell everyone how you sorted your problem... now if someone runs into the issue you did, they have to ask, even though you had the problem, and then solved it, and then you decided to just edit out the whole question and say you solved it without even letting anyone know how the problem was solved. Woo!

Well the problem was that when I activated the all badges cheat, I would be unable to do anything such as leave my system or click on the diplomacy button. I activated this cheat as soon as I entered space stage, before the training mission.After a few attemps of this, I decided not to do it and got on with the game. About two hours later I activated it again and it worked. So I think the problem was that I had to do the training mission first and get all the other ones done and then activate it. Thanks for the comment. I'll know for next time.
