the cut scenes may have a scripted event that sets your units back to their 'normal' levels. i did not test this, but if there is a scripted event, certainly anything is possible.
regarding the units health bars, they may be longer than normal, different colors, or shorter than usual. however, the unit should remain invincible.
my only solution at this time regarding units resetting thier health is to re-set them with the invincible option again after cutscenes, etc.

Yes, it's really odd. It's almost like they coded something into the game to detect your invincibility hack and after a certain period of time, it removes it. I was doing a full-on tank rush with invincible tanks, and by the time they were in "enemy" territory, none of them were invincible anymore. So now I have to babysit them when they arrive and drag select a box around them and hit SHIFT-F1 again.
Either that or it's some kind of unit status polling re-setting them to normal when they get hit. Plasma Force time?
