I do believe that the one hit kill toggle causes some of the scripted functions to not work. Several quests instantly complete or fail one example would be when dealing with Mole. I wouldn't want to spoil too much, but I didn't get to have as much fun in a gun fight to get to him.

Unfortunately we can't play through the whole game with that option to see what works or doesn't work. We're manipulating the game in ways it was never meant to operate so I'm sure it has the potential to break some logic or scripts somewhere.
It's up to the trainer user to decide when it's best and best not to use the functions. All we can do is try and add more functions to give you more options to choose from.
We'll actually be releasing a new MEGA TRAINER in the next day or two for UNLIMITED MEMBERS that adds options such as CONDITION BACK TO 100%, SUPER ZOOM, SUPER DAMAGE, STAMINA and more (all pending testing).
