No because by the time you have destroyed everything, you win, so no i don't think you can. Even if you could it will be near impossible, have you seen the size of them it would take about 2 hours anyway!

Final Word: you cannot destroy capital ships because they are the spawn points for your enemy. If you did that, the game would be over. So no destroying capital ships.
