you get the TM secret power or something like that from some dude on the path north of Mauville or whatever, and then go up to special trees or caves with the funny square things on them, and press A to make a secret base. lol, this prolyl wasn't helpful, but whatever.

the path above the desert, u have 2 be by the old lady's rest stop. there's a guy by a tree. talk 2 him. he gives u secret power. when u've taught it 2 1 of ur pkmn, u can use it on certain bushes & trees. u can use them on walls 2, but only were there's a square symbol. it asks u if u want 2 make 1 when u click on a bush or tree or wall space, so u'll learn were they can go & stuff. if u eva forget were ur secret base is, there's a kid in the house left of the pkmn center in Mossdeep city that'll tell ya. hope this helps!
