Even with both devices unplugged, controller hotkeys still do not work on the remaining plugged in controller.

Also having this issue, using an xbox series x controller. It says detected but nothing happens when trying to activate cheats. Works fine in standalone trainers though.

It will be fixed in 1.2.0, for now just use keyboard or ingame overlay to toggle options (or mobile app).
