I have a problem with trainer manager, I have my AV settings all setup to exclude everything including the work folder. I have no problems running trainers either.
However for some reason with trainer manager, some trainers when downloaded get auto deleted when put into the My Trainers folder, not all of them though just some. However I can manually download them anywhere else and they work fine, including the favorites folder but the trainer doesn't show up in the TM if I put them manually in there.

Have you tried it with your AV completely disabled to see what it does? Not all AVs adhere to exclusions like they should.
