I know how to fix it, all you have to do is shoot people/animals in the neck or heart then they'll start bleeding then they'll slowly trot away from the fight.
I've also noticed thet it's about proximity. if they are to close to you they'll be invincible so don't get into melee fights. however if you are riding a horse invinsibility will be given to your horse allowing you to do any kind of drive by shooting. (regardless of having the invincible horse cheat)

Have you been able to solve the problem or narrow it down?

Turning off max horse stamina and health core solved that particular issue for myself.

I know this is late, but since the problem persists, and in case someone else runs into the same problem as me. The options I've toggled off to get it to work again is Unlimited Horse Health and Unlimited Horse Stamina (F1 & F2 respectively). This enables me to kill enemies/animals as well as finish brawls. Bit cumbersome but it has worked for me every time. I only use option 1, F1 and F2.

Hi guys. Is "Super Cowboy Mode" the Trainer cheat/option that is causing the issue? I'm not sure, because I have had that enabled, and was able to kill wolves and people. I recently started a new save, and am in Chapter 1. Thoughts appreciated 🙂

Has anyone found a fix to this?

I found this issue fixed after i disable easier hunting. We get stuck with NPCs not being able to see/interact with you in game when this option is enabled. I also found that the player cannot sleep when this is enabled.
