I think the Execution means the situation, when the captain of ship loses his faith in the Immortal Emperor and tries to warp out. Execute button appears after which the cowardly traitorous captain gets the medicine he deserves, a bullet through his head. This also leads to promotion of the brave ensign that holds the bolter and resuming control of the ship.

On a serious note though, I just started the campaign and at least the scripted use in mission 2 seems fine. The discussion though says there are sometimes problems with UI blocking the button making the second mission impossible to win.

Try zooming in on the ship. You should be able to click the "Execute" prompt then. Worked for me.

Yeah, on a second read through I think you're right. I haven't seen the blocking error you mentioned, though.
