It's the trainer interfering with the game. If you don't use the trainer, the game runs fine, but if the cheats are active while the trainer is running the game crashes during spy missions, initiating combat or initiating an agent mission.
The only solution is to do what the readme says, hit F7 before the end of your turn, beginning combat, or using an agent action. It's super tedious, but it works. Hopefully a fix is released to make the process less annoying.

There is nothing wrong with the trainer and all the options function correctly. Why would CH fix something that works as it is intended to work?? If it isn't broken...
The F7 option and the corresponding instructions saying you should use it after every turn, before battles, etc. Have been in the trainer since launch. Whether or not you have used that function since launch or not, well that's on you.
I fail to see how the trainer is in need of fixing...
