Steam Workshop is just a more convenient way of downloading mods. Instead of finding mods on a web site, downloading them and then installing them manually, SW automatically downloads and installs them for you. If anything, the only difference, other than ease, is there's no chance of someone screwing up installing a mod and buggering up their game.
It doesn't use any special formatting or require mods to be made in any different way. You'll still be able to download and install mods from other sources too if that's what you prefer.
