Are you sure you have the right version of the trainer? Does the trainer work before you change the keys?

Sounds like the general P.E.B.C.A.K. error. I've never had an issue customizing keys or otherwise. Still, explain the steps you have taken, as fullmetal posted list whether or not the trainer was working pre-customization, and list the errors you are receiving if any. Also, do not forget to insure that you are using the correct version of trainer.
That is the smartest thing I have ever heard anyone say about anything. -P. Griffin

The trainer customizer is designed to remap keys to the keyboard and not to gamepads. You will have to use the keyboard.
Dungeon Defenders is also known for being in a continuous state of "development hell" with numerous patches all the time. Ensure that you have the matching (read: not the latest) trainer for your specific version of the game. You may have to resort to using CoSMOS for this specific title (there is a topic on the game board on how to do this).
It helps to read the topics on that particular game board you know (as all that information has been posted numerous times in various topics there).
