I seem to be having difficulty obtaining achievements, with or without the trainer (which I don't think should affect it anyways). I can't seem to get any of the "Winning" achievements". Most recently, I played a duel map, as Caesar against Washington, with Pangaea type, on Settler difficulty, just to test. I should have gotten 4 achievements for winning as Caesar, another for playing on a duel map, another for playing on settler difficulty, and another for playing on a pangaea map...but I got none...help?

Yes, it does. Anything that doesn't match the image the Steam server has of the game and all its files will disable achievements. Using the trainer itself will not disable them. It doesn't matter if it's a self-mod of the files or if it's a mod loaded from inside the game, they are automatically disabled once something is no longer standard, and you don't get a notice.

I've never tried getting acheivements with a mod loaded, but I can confirm achievements work with custom maps built in worldbuilder, loaded through the mod menu.
It must only lock acheievements when you load a mod, but since it automaticaly loads maps, it counts then as normal maps, so achievements still work.
