The mega train and mission supplies option consistently works until save/loading or accessing a merchant at which point it drops levels of several items to 0 and removing several others. Resources save their 5k total, consumables consistently lose vodka+medkits while keeping 5k stimulants. Weapons short Rifles and handguns save at 5k while long rifles sniper rifles and mgs are all lost. Only pistol ammo survives a save/load consistently and all combat equipment other than medkits(sometimes survives) is lost. Save attached

I can also confirm that the Mega Train and Mission Supplies Inventory option is also, seemingly, not working as intended.

From what i've seen, its actually because, somehow, all 5000 of the grenades/medkits/rifle/MG ammo ends up being assigned to single soldiers and draining the reserve, leaving nothing for everyone else. (for example, one soldier will end up being assigned 5000 grenades, another 5000 rifle ammo, etc.)
What's more is that if you try to correct it, it will screw over the reserve by not putting it back into the reserve, and only give the soldier the amount maximum that they're supposed to have and the rest just disappears.

I confirm what Estabane and tslead described. I'm sure its an easy fix, but for now, using option 2 will permanently mess up a playthrough. Everything else seems to work fine so far, though.

I have the same Problems as the other ones with option 1 and 2. I hope you can fix that

the trainer won't be looked at until at least 3 users put in an update request. The trainer currently only has 1 trainer update request so it must be only one person having the issue.

Please use the update notification system to report a game patch, update or to report that the trainer may not be working with the latest version of the game. If 3 or more reports have been filed, consider BOOSTING the priority of this title for a faster turnaround on the updated trainer.

I didnt think that was the appropriate mechanism, but I went ahead and used it at your instruction. it looks like several others did as well.

yeah, I could have called it that. but I didn't. So yeah, just pretend I called unlimited health Invincible. If it means that much, I'll rename it in the trainer.
