How about the Illusive Man? He did order Miranda to put a "Mind Control" Chip to Shep's brain but Miranda refused. Maybe TIM has it installed secretly...
au contraire my friend..the Illusive Man did not want Miranda to put in the Mind Control Chip because he wanted Shephard's memory and original personality intact and un-corrupted which was against Miranda's wishes. the conversation takes place after Shep and Miranda escape the station and go to meet the Illusive Man. if u keep probing this fact comes out.

Unless the Ilusive Man wants to kidnap Shepherd and risk losing to the Reapers. However that won't happen. If you can expect something from bureaucrats and businessmen is that they will always pick the path that ensures long term survival for them.
I would go so far as to say that if the Reapers struck a deal with the Ilusive Man to leave Earth out of the slaughter, the Ilusive man would take that deal. The only reason why the Ilusive Man is contributing to the fight against the Reapers is because they go against IM's "prime directive", which is to protect Earth and it's colonies.

Ady is right my friend. that train has left the station. because Shep's back..and all new...so i seriously doubt if he/she'll submit to putting in a mind control chip. Miranda had one shot at doing that when Shep was flat out on the table and she couldn't/didn't because of the Illusive Man.
