In the science lab (the room on board the Normandy where Mordin Solus the Salarian doctor spends most of his time) you will find a pair of terminals on the wall. The one on the left is used to purchase upgrades, the one on the right contains a list of upgrades you've purchased.

Okay I should have phrased my first post better. I know about using the consoles to upgrade the ship. What I need to know is where can I purchase these upgrades and is there any other way to obtain them?

you unlock the upgrades from your squadmates when you talk to them

You can also buy a couple here and there. Some shops even if you bought everything may have new stock later on.
But most come from the crew and completing specific missions.
For example reading the Doctors email for the MedBay will unlock it.
Oh and Don't forget some tuts on ASM and defeating DMA
