Mine crashes during loads at times, but it's so few and far between that it isn't an issue. Vista x64 here, by the way. And the only options I use are for minerals and the occasional super health during sticky situations.

Win7 64 bit. I get the occasional crash with the trainer on. I only have ever had on is unlimited ammo, probes, and fuel.
My guess is the trainer gives us something much higher then programmed and as it loads it can't compute and BOOM!

Hmm, I noticed that before the recent update of the trainer the "No Skill Cooldowns" was automatically on when the trainer started. When I spam the skills the game would crash then when loading the save, the game would crash a second time. This is with the trainer on. With the trainer off the game would load fine.
Considering what Cal said, I do remember editing something in the directory before these crashes happened. I added the No Intro Fix, I removed it now so hopefully that might of been the problem.
If anyone else wants to try spamming skills and see if it crashes that might show "No Skill Cooldown" as a problem. It's a good option but unnecessary I think lol.
Lastly I'm using Win7 64bit.

The only time I've seen it crash is when the unlimited ship fuel is turned on and you're loading ground mission areas. Now I just turn off the ship fuel option when I'm not doing the inter-system travel (the only time it's needed) and don't have problems.
That said, the only options I do use on the trainer are unlimited ammo, no reload, no cooldowns (which we all use, it seems!), and the ship fuel one.
So just try toggling off certain other options before loads and you should be able to puzzle out which one causes your crashes. Once you figure THAT out, you can either just toggle it off between loads, or post the specific and they can decide whether its worth working on or not. Personally, I don't think its worth anybody's effort to fix the ship fuel thing. Its trivial!

Mine crashed when I was changing armor. I was trying to decide what DLC armor to wear and boom CTD. I was in the captins room on the normady...
I had on Super Health, Super Squad Health and Unlimited ammo.

The only options I used are unlimited health/squad, unlimited ammo, no reload and no skill cooldown. Leaving them on for more than 30 minutes resulted in a crash almost every time. To get around this, I always turn them off when on the ship or in city. Basically, I just turn them on only when I am able to draw weapon and since then there is no more crash even after an extensive 12 hours rush on my second playthrough.
