donate 10 caps several times to the children of the atom guy. It will raise your karma every time you donate. Since caps are easy to come by, get a lot of them.

Same can be done in Rivet City, they also have a church.
Or simply give all the purified water you find to the guys in front of Megaton and Rivet City free of charge.
