They left to drive the Covenant away from Reach so that they couldn't find Earth by the Autumn heading to Earth. The Covenant could follow.

The base of operations is on the Gas Giant Threshold, which Installation 04 is orbiting.

In Halo CE, Cortana tells Master Chief to blow up the Pillar of Autumn to destabilize Halo in order to destroy it. What did they need in order to blow up the Autumn's fusion reactor? How did they plan on getting it?

In order to blow up the fusion reactors,the Master Chief and Cortana needed confirmation from the Captain. They went to the Truth and Reconciliation and found him, turned into a Flood form.
The Chief took the chip out of the Captains neural implants and they headed to the Autumn.

The city of New Mombasa was destroyed because one of the Covenant ships engaged their slipspace drive in the city. The jump sent out a shockwave that pretty much annihilated the city.
Luckily New Amber Clad followed.

In the Halo 3 campaign level "The Storm", after you destroy the Scarab and kill the Hunters, there is a Brute Chieftain wielding a Gravity Hammer. How can you shoot at the Chieftain while making it impossible for him to get you with his Hammer?
