Yes it makes a difference. There is a higher percentage chance of getting a male starter pokemon. The gender of you and your pokemon affects their base happyness. So choosing male or female could be the difference between a sad and a happy pokemon. You dont want a sad pokemon now do you?
I didnt know if you and you pokemon had the same gender it will make him happier. =/
As for me nah, both are the same, it doesnt realy make a diffrence, unless you get uncomfortable playing with the oposite gender.

It's actually the other way around, female pokemon like male trainers, male pokemon like female trainers.
