i dont know about Jirachi but you get Deoxys if you attend a nintendo event, they give you a ticket to go to some new island where you can catch him. its the only way to get him with out cheating.
also i think you get dive on the island with the 7th gym (i can't remember the name) as for where team magma/aqua is, you are told the route to find them, its route 128 i think (not reeli sure), there are losts of underwater caves there, keep going inside them till you find the one with a submarrine in it, thats the one you want.
