There are three ways to get the KOTR materia, the first is to take the Golden Chocobo to the corner of the map and take it out of the cave and the second involves beating the Emerald WEAPON and taking the Earth Harp to the Kalm traveller who will give you one master command, one master summon and one master magic materia and the third way involves mastering the one you get from the island cave.
Check all your materia slots including the characters not in your current party and at the bottom of your materia list.
