Why aren't my save games working? is there a setting i am missing?
to be more specific, if I activate the trainer it wont save my progress. My last save is from 2 hours of gameplay ago. How can I fix this?

Either it's because you have to specific place to save. I don't recall if it was this game, but there was one where you had to go to a hub to save.
Or it could be save game protection that is doing something. You can try to disable that.
