I had an issue where when the trainer is activated, the in-game timer goes to 999:59:59 and also some boss events don't work properly (specifically moreau boat part for the 2nd windmill tower).
This also doesn't work with Mercenaries mode.

Where is this magical in game timer located that is telling you how long you played the game?

The timer appear when you save the game in your save game preview information.
It´s said where you are in the history , your difficult level, the time, etc.
is there any chance too get a god mode for the Heisenberg boss battle?
If you are talking about actual fight then just turn off the God Mode for the transition that it calls for.
The part where he is supposed to float you up in the air, just pause, turn God Mode off and do the part. Then turn it on as desired. This is from my own experience and worked for me.

I am sorry.. I don't think I can help then. It worked perfectly fine for me, well, had to turn off God Mode for that one part but the health worked. You get knocked out of the machine by default of the fight eventually.
After that it is on foot for the fight until he sucks you up in the air. Up until that point I could still get hit but the infinite health did work for that part that whole fight.
