Is there a way to put these together like was done with .hack g.u. Or a way to DL each seperatly without it over writing the others?

Just extract them to their own folder within your trainers folder. Just be sure that folder is excluded from security software so the sub rule applies. Each trainer will be in it's own folder and won't over-write.
