Same for me, I get the "error" voice message.

Please delete and re-download.

The first couple of times I tried using the trainer (1.05b) it just crashed the game soon after activating quick reload and unlimited ammo.
I deleted the trainer and re-downloaded it as mentioned in the post. I also put it in the main game folder this time. Since then it hasn't crashed the game but still doesn't work. Instead of giving me unlimited ammo it takes all my torpedoes off me. If I keep pressing R to reload it might let me fire one after a while but no more. It shows the icons of torpedoes in the tubes but doesn't indicate I have any in the tubes in the stores tab.

I'm running the trainer as admin and tried alt tabbing to the trainer and activating but it makes no difference.

Attached is a zipped copy of the save game and the built in crash report.

I uninstalled and re-installed from Steam in case I had a corrupt file or something but it's still the same.
The save is the first mission in the campaign, it showed my tubes having torpedoes but they weren't shown in the stores tab and couldn't fire them. when I tried to it made the same noise as trying to fire an empty tube.
I basically had to run away from the campaign until out of range of all vessels and weapons to exit. When I clicked on "leave combat" the game crashed.
Before running away from the enemy I tried activating/deactivating the options but made no difference.
the location of the save game is C:\Users\Chobbler\AppData\LocalLow\Killerfish Games\Cold Waters.

The game was updated to 1.06b. However, after testing the Unlimited Hull and Unlimited Ammo options using the trainer version 1.05b, I have concluded that those two options do indeed work in 1.06b. I do not use the fast reload so I have nothing to report on that option.
