Yes, the trainer still works and it is crucial to follow the steps in the instructions by the book.
As there is some more privacy in the barracks than on a mission please select the barracks. You see the big left and right arrow buttons below the characters. Now press Numpad 1, press one of these buttons to change to the next character and wait until you hear 'Deactivated'. This character's values you see now are captured and you can use the other options on her/him.

I figured I'd finally play this game before Chosen is released and overhauls the game mechanics. Turns out the game crashes every single time I use more than a handful of Action Points. 2 works, 3 seems to work, but the 99 that this trainer uses, or things like PowerUp or ToggleUnlimitedActions will reliably crash the game. So I keep going into the console to set my AP to 2. Very tedious.
Am I the only one?
EDIT: Even having 3 AP will crash it one in 5 moves.

Did you use Numpad 4: Mega Mobility during a mission or in the barracks? Or did you use Numpad /: Unlimited Moves/Action via the dev console?
Mobility is how far you can walk per Action Point. I used Unlimited Moves. When it crashed, I started experimenting with the console. And figured out my game just doesn't know how to handle more Action Points than my character would normally have.
Unfortunately, I've been unable to find and freeze them using CoSMOS, so I keep having to move once, type GiveActionPoints 1, then move again, type it again and so on. And when I attack, the game auto-focuses back on the next character and I have to scroll back, select the right character and type it again. Gets kind of tedious.
Not the only one that experiences this though. Some modders/coders have also run into it. It's something the developers did and has nothing to do with the trainer.
My observation was that my game kept crashing when I moved my character past a certain threshold, that would normally have triggered a scripted cutscene involving an enemy's appearance. This usually happened near the beginning of a mission, when I was scouting the terrain with my initial (unlimited) moves. After numerous restarts, I discovered that if I moved more sparingly at the beginning, and upon first enemy contact, I allowed my turn to end (using the 'End' key), this would permit the in-game script to do whatever it needed to do to behave as intended. Following this same formula for subsequent missions, my crash occurrences have reduced to almost nil.

Simplest method in my view, is to just set the mobility stat to something like 20
Then you have a good move radius and no chance of crashes
I have never used unlimited moves, and have never suffered from crashes due to the trainer
