I've only experienced that human bosses are invincible, as long as you have the option for infinite buddy health active.
Seems to depend on the boss. Hilde or whatever her name is shares your invulnerability. Zhi is invulnerable no matter what you do. The doc is invulnerable as long as you have companions invulnerable.
Not sure how the option was done, if it was straight injection or was using pointers, but yeah those addresses/coding share the health routine for bosses.
Perhaps Cal if he did it by code injection can throw in a conditional JMP in there to distinguish between the character/sidekick and boss.

I have a question regarding with the side missions in the game...
Does the side missions pop up during chapters and progression of the game? Or the actual Time-Limit itself?
So, if I use, Reset Day Countdown. Will it have any conflict with the side missions? So far I have not been able to tell, but I'm just wondering.
I would like to know this as well, if any one has tested it or knows the effects please say.
If you use any of the time options I believe it resets back to "Day 0" and the timer related events won't begin until you reach Day 1 though any started missions can be completed.
(But you have to wait a while before you get any new progress.)
Pretty sure it won't reset zombie horde size and other events triggered by story progression so you would still have thousands of roaming zombies all over the place if you were to reset the timer when say on chapter 6 or so.
On normal mode it doesn't seem to matter what particular day you are on (I'm at chapter 7 and the in-game timer is halfway through day 2) so you could probably complete everything on day 1 by resetting time once in a while (And waiting until it reaches the first day again and new events appear.) but nightmare mode might be different or maybe it's the same, I have not tested this.
(Nightmare mode enforces saving at save points only and time progression is normal instead of 4x slower.)

The reason I asked was simply because I did not want to miss any of the side missions if I were to continue to progress through the main game.
As far as Nightmare mode itself. I'm assuming the Reset Timer helps drastically? The only reason I'm trying that mode is to unlock the Spoiler:
