The Quarian encounter will rely on what you did for Legion in ME2.
You have two scenarios primarily, although other decisions in ME2 will also affect some outcomes.
If you decide that all Geth become concious also like Legion, then you have a Quarian Rebel and Reaper problem.
If you decide to keep the Geth as is, by giving the virus to the others, then you have a Geth and Reaper problem to deal with.
Other possible decisions may include (although not 100% certain they will yet, still deciding).
How you treat Tali on the Normandy.
How you conducted Tali's trial.
They are proposing that Tali could be a friend or enemy in ME3.
wow...i think i'm going to have to re-play ME2 with all DLCs keeping in mind all these possible outcomes.
As some people may have read that there may be a 50 foot Cerberus Robot to use, this isn't final yet, I think they are deciding whether or not to give you the chance to use it anyway or make it a reward for keeping the Collector base.
Of course the DLC come into play in a way that can benefit you. Like if you completed the Shadow Broker DLC, then you get benefits like weapon mods that will give you and advantage, Information and Creds.
There is also a big choice you have to make in ME2, where you nice to the Illusive Man or not, i.e. if you are Pro-Ceberus or not.
Then there is the choice you made with Morden to keep the cure data or not.
There is so much decisions that may result in things being changed.
And of course don't forget the Rachni Queen from ME1 :P
i already have a few saves with collector base kept and the illusive man happy and then vice versa. then with the genophage data kept/erased. then with kasumi's grey box kept/destroyed. i'm wondering 2 things.
one: what impact if any will uploading cerberus's data to the alliance have on the story?
two: will kasumi's grey box have any impact on the story?
@saurabhfzd: Not ignoring your post, I just don't remember Kasumi's mission all that well; it wasn't that memorable for me except the little part in the mansion.

..i know u're not ignoring my post buddy. i know it wasn't memorable in terms of size or content but y it seemed so relevant to me is because the grey box is supposed to contain a huge load of info. on the nefarious activities of the galaxy and added to that it being important enough to be in the highly secure vault of Donovan Hock. it just made me wonder if it was important enough to impact the story in the finale.
and about the pre-ordering thing...isn't it way too early especially since there isn't a definitive date of release. stupid is right...how can u rate something when u haven't played it yet or know the exact story and content
